What causes my lowered 2003 Civic SI to shudder when I accelerate from a stop (1st gear only)?

The car has:

-solid motor and transmission mounts
-new extended ball joints (to allow for better steering geometry)
-coilover struts thathave been adjusted between hard and soft
-new driveshaft shop level 2.9 axles
-new tie rod ends
-new clutch (non-puck type) and throw-out bearing

I know:

-the input shaft of the 5-speed tranny is worn
-the synchro that works between 1st & 2nd gear is worn

is it possible the input shaft bearing is causing this? Please only answer if you understand the question and the systems involved. I like help, but don’t need more snipe hunts. I’m sure you understand :)

I was asked to look into the flywheel. When I replaced the clutch, I had a new 10.25lb. flywheel installed.

The stock flywheel was worn when I removed it, though it didn’t look scored or have grooves in it.
